The invention discloses a method and a system for realizing CPU hot plug based on FOGA and belongs to the application area of computer, wherein the method of the invention comprises the steps as follows: installing an I2C communication module, a CPU hot plug control module and a sequential control module for the FPGA therein; using the CPU hot plug control module to receive and transmit an FPGA external signal, and simultaneously transmit an instruction signal of an upper computer order received by the FPGA; transmitting the signal received by the CPU hot plug control module to BIOS via the I2C communication module with the FPGA, and then transmitting the corresponding control instruction to the FPGA via the I2C communication module with the BIOS; analyzing the instruction transmitted by the BIOS with the sequential control module and controlling a power-on time sequence when the CPU is plugged in a hot manner and a power-down time sequence when the computer is removed in a hot manner so as to finish the hot plug of the CPU. The method and the system of this design take full advantage of the internal resource of the FPGA, which improve the flexibility of the design and the maintenance and reduce the design cost.
