A personal side-effects minimized medication search system based on an individual single nucleotide polymorphism and a method thereof are disclosed. In the present invention, a personal medication side-effects database (DB) including individual SNP information extracted from personal nucleotide sequence information is constructed and homologous medications having the same expected effects and their components are searched by entering a brand name or an ingredient name of the medication to be searched for a prescription or purchase. Each of the searched components is queried to the personal medication side-effects DB to search a presence of side effects and a degree of the side effects. The result is outputted in an order from a smaller risk of the side effects, thereby a prescription having the smallest risk of the side effects can be written by a doctor or a pharmacist.
